These 3rd party apps charge fees in addition to the QBO fee that I already pay. There might be protocols from Stripe that does not meet the QuickBooks Online requirements. Thus, direct integration is unavailable.

As suggested, you can look for a 3rd party app. QuickBooks also offer QB Payments in which you can process customer payments.

We use a Dental Practice management software which has an in-built integration with Stripe like a lot of other Practice Management softwares. Quickbook Payments is not a relevant replacement all the time. Neither are these 3rd party apps as you don't recommend one of them for a good reason. Stripe is nearly a bank - like paypal.
